If you have multiple print heads, like on a normal manual rotary press, then it's easily doable: you would load one screen into one print head, and then the other screen into another and put whichever color ink you'd want in each screen. I haven't heard any horror stories in regards to prolonged usage of Simple Green other than people often recommend to dilute it (or any other citrus cleaner) about 9:1 or 10:1 in water. I'd have to see a picture of your screen to know for certain what you mean, but I think I've experienced the same as well.
